The integrated messaging is scaled down from the stand alone, Sametime Connect client. There are no options for sounds in the integrated version, but you may be able to tie a window's event to the pop-up to link sound. If you do go to the connect client version, you will get sound options.
What version of Sametime are you using? If you upgraded to R6 Notes, you should upgrade Sametime to 6.5.1 as well. Don't know why you aren't going to R7... The Sametime version in 7 is much better in performance and UI improvements.
